Which 1099 is applicable for a non profit CEO?

A 1099 MISC would be issued to a non-employee for compensation paid. The CEO is likely an employee by definition but non-profits sometimes take strange, if not illegal, approaches to the employee vs non-employee issue.

Probably no 1099. If a person is a CEO it is hard to argue that the person is not an employee. In which case you'd give them a W-2. A director might receive a 1099 misc, but typically directors serve gratis.

None. He's an employee and will receive a Form W-2.

Not all directors serve gratis. Some are employees but in large corporations there are frequently a number of non-employee directors to provide independent oversight. They are typically paid a stipend or honorarium for their service and that would be reflected on a Form 1099.
