The moisture inside the kernel which steams up and makes it pop has escaped as steam without popping. When you microwave it the second time there is no moisture and the kernel burns.

What causes popcorn to pop is a tiny drop of water trapped inside the kernal. As it heats and turns to steam, it will expand and "pop" the corn. Often with an "old maid" (a kernal that does not pop, either there is not enough water to make it pop, the steam from the water managed to escape without popping the kernal, or the water is absorped by the kernal (softened by the microwaves), so there is not "drop" inside to pop the kernal on the second try. So instead, it burns.

good question.
probably because the kernal is a seed and once it is fried for so long in the microwave, it will only burn. some dont pop at all and just burn.
