This is actually relatively easy, although it looks a bit cumbersome. I do this regularly and you should allow about an hour - regardless of time of day. The drive is about the same, but subject to time of day, weather, traffic, etc.

At JFK, there is a circular loop that runs around the airport called the "Airtrain". (http://www.mta.info/mta/airtrain.htm)There is a stop at each terminal, as well as the rental car/hotel shuttle location called "Federal Circle". The Airtrain continues all the way north to the Long Island Railroad (LIRR) stop called "Jamaica Station". You would get off at Jamaica. $5 to ride this far.

Now, virtually every train heading west from Jamaica on the LIRR (http://www.mta.info/lirr/) is going to go either non-stop or 1 stop into New York Pennsylvania Station. Buy a ticket on the LIRR for New York - about another $5 depending on whether you are traveling peak or off peak. Get off at Penn Station, which is shared by New Jersey Transit (NJT) (http://www.njtransit.com/sf_tp.shtml) and follow the signs to walk (about 200 feet) to the NJT ticket machines (usually around tracks 1 through 6) and buy yourself a ticket for Newark. ($3.75)

Caution: There are 2 "Newarks". One is Newark Penn Station in the city of Newark. The other is EWR, or Newark Airport. You didn't specify which you wanted to go to. If you are going to EWR airport, you will need to change trains (most likely) at Newark Penn Station. It is one stop down from Newark Penn. At that stop, you will then get on the Newark AirTrain (http://www.airtrainnewark.com/airtrainnewark/) which will take you to all 3 terminals, parking and the rental car facility at EWR airport.

Hint: it is a $15 flat taxi fee from Newark Penn station to EWR airport - probably money well spent as you avoid 2 transfers and they drop you right at the airport terminal of your choice.

To go from JFK Airport to Newark by train only, would be as follows:

1. Take the Jamaica Air Train from JFK to the Jamaica Station.
2. Take the Long Island Rail Road from Jamaica Station to Penn Station.
3. Take NJ Transit from Penn Station to Newark.

I have no idea what the bus route would be, sorry.

There is a shuttle service which runs between all NYC/NJ airports. If you ask at information before you exit JFK they can direct you- I'm not sure of the name but the cost is relatively low (around $15 one way)- the company does have a website- you should google "NYC airport transport", I'm sure you'd find it.
