does nyc penn station have a area where you can keep your luggage? i have to be out of my hotel by noon and my train doesn't leave until 4pm! i don't want to sit around the train station for 4 hours waiting, but i sure don't want to carrying my luggage around to restaurant/stores.

Amtrak does, it's in the main terminal area near the NYPD station (to the far left of the ticket counters). They will only let you check your luggage there if you have an Amtrak ticket and there's a small fee, a couple of dollars, I think.

Most hotels will let you check luggage at their front desk after you've checked out. I've had to do that on a few business trips.

Manhattan hotel are expensive, parking is pricy and varies around the city. It is also smart NOT to drive in NYC your first visit, trust me on this. Daily parking is more like $100 a day rather than 50. Staying at a hotel about 30 mins away by subway or train is much smarter. I believe the hotel near Newark are reasonably priced, I have not been there in years though. You will want too use the subway to get around anyways, this will start to already on the subway going to wherever you desire. Also a NJ hotel might give you NYC skyline views , which a midtown hotel would not.

You can check luggage and coats at Macy's on 34th near the train station (in the basement)
Check with you hotel, often they will allow you to check you luggage after you've check out of the hotel

If you're a passenger with a ticket, Amtrak does (or at least it used to. call and double-check!)
