I had to pay Fed taxes and sent payment on the last day (to their San Francisco branch). The lines were too long so I didn't get a confirmation receipt. Is there a way to find out if they received payment (aside from waiting for the bank to clear the check)?

Well, all you really need to do is get the postmark to say "April 15" and you're good. When they process the payment is irrelavent.

If you're just nervous about it, you can call them.

Yes, you can call their 800 number and ask if a payment has been applied (there is an automated feature too, where the computer will just tell you), you can request your tax transcripts (which are free), or you can check with your bank.
