i am 17 and work out at the gym about 4 days a week does protein powder like whey matrix somehow screw up the way my body functions

No. All that happens when you take protein powder is you get more protein. It's no different from eating a bunch of steak or drinking a bunch of milk. As long as you are eating enough to get your other important nutrients, it shouldn't be bad for you at all.
