The easiest way is to use a line-out converter or an amplifier with speaker-level inputs. Tap into the speaker wiring at the rear speakers in the trunk. Connect the amplifier's remote turn-on wire to the power connection at the back of the cigarette lighter; it's easy to get to and will turn on and off with the key switch. I don't recommend anyone without experience try to remove the factory radio in this vehicle.
There's no reason a well-installed subwoofer system won't sound good with a factory radio.

you would need to first tell me how much you are willing to spend and I can help you from there. An example: 1000$ dollar budget- Alpine Type X Subwoofer 12" ($280-$300) you will need to get an amplifier that matches your subwoofer's ohm (impedance)
Say you got an Alpine MRD-M1001 Amp ($450) that would power that sub to 100% of that speakers capicity and it would sound great in your civic. No need for 2 I promise you one will be loud enough.
Your going to have to get a box made for it ($100) your going to have to buy an amp install kit (which has everything you need to install your amp)
Then you are going to pay about 130 - 200 dollars getting it all installed and put in. All of that comes to about a thousand bucks. I'm assuming you already have a headunit.

its alot of little tedious work....you have to buy a converter that you wire all your speakers to, that will come out into RCA's.....wire your remote wire to the fuse block....and run your power wire....just like that....but i would just spend the money and get a deck....it looks great and sounds a whole lot better then doing it the way your asking about....good luck my friend....hope this helps....
