Some say morning is the best time for working out.

Some say working out in the morning (a few hours after waking up) would cause backpain as time passes by. And this sounds more factual than the first statement.

I would like to know if it is safe to Pilates in the morning.

Sure it is! Pilates is a great morning exercise as it is low-impact. The breathing methods used are also good to sort of wake you up and get your blood flowing.
As far as back pain is concerned, I really can't say. I think any exercise you do can lead to back pain over time - especially if you have improper form, the wrong equipment, etc.

I always excersice in the morning. I personally think it's the best time because then you feel great the rest of the day and don't have to worry about doing it later. It never causes my back to hurt, but everybody is different. Try it out, the worst that can happen is a back ache for a day.
