Athens-islands: ferry, especially fast ferries. For islands which are far from Athens, like Rhodes, Kos, Crete, flying is also a good option.

A lot of mediterranean cruises embark in both cities. But a cheaper solution is to take the ferry from Venice to Patras and then further by public transportation.
