Nikko is no where near Japantown. Its on O'Farrell and Mason one block from powell. Hilton on O'Farrell is ok. its huge. the Westin St. Francis on Powell is good. but if u want something fun. go to the Hotel California on Geary and Jones. Its smaller but really coo.. lots of free alcohol including a shot of tequilla at check in

I agree with Kate... the best Hyatt in San Francisco (there are several) is the one at Embarcadero Center. It faces the waterfront, every room has a balcony, and the atrium is amazing.
It's also right on top of a subway station (where you can catch a train to Union Square, two stops away).

Skip union square and go the few extra blocks down Market to the Embarcadero .
I believe it is a Hyatt ( or was ) across from the ferry plaza .
It is at a BART stop , where all the commuter ferries dock and they have the best farmers market on weekends . Also good views if you get an east facing room .

I've stayed at the Hyatt and westin and they are both very nice.

The Nikko is in Japantown and it somewhat isolated from everything else. If you want to stay in union square (very, very touristy), you're best bet is the Sir Francis Drake or the St. Francis.
