As I understand it, controlled breeding has to do with controlling the genetic pool. An example would be in dairy cows and honey bees. These are two areas that breeders will control the environment in which the sexes breed and control which males breed with which females.
In honey bees, this is done to breed known high producers with queens that are known to produce high producers.
In Race Horses, breeding is highly selective. This is also controlled breeding. Taking a known champion stud and breeding him with a female mare known to produce champions is very common.
Inbreeding is when you have offspring from a male and a female that are too close of a genetic match. This is often because they are related too closely.

Yes they are pretty much opposites; in a controlled breeding program you would never plan inbreeding as you need v. different genes to mix and throw up improvements, that's how we've evolved essentially, natural selection has controlled our breeding.
