Craig's List is a resource. Decent areas tend to be in the Sunset District or the Richmond District; Noe Valley is probably a better bet for availability and affordability. It's just really darn expensive out here.

I was paying $2,500 a month for three bedrooms in the Richmond District. Great for convenience and the safest place in the Bay Area. You can live there without a car or a refrigerator for that matter. Produce shops and resturaunts are so plentiful people bring home one days food at a time. It's a whole different way of life. If I could have afforded to buy a house I'd still be there. but even a hovel is running over a million
Craigs List is a good place to start

Affordable isn't the word I would use to describe housing in San Francisco. You'd be better off looking in the East Bay.
Then again, I don't know your income so can't quite gage what is affordable and what isn't.
Housing is at a premium in SF, you may want to look into getting yourself and agent to help look.

San Francisco , affordable ,
Hahahahahahahahahahahahahhahahahah
Ouch ! fell out of my chair laughing ,
Hahahahahahahahahahahahah
Oh, sorry , you make more than 6 figures so . . .
Look in the S F Chronicle
http://www.sfgate.com/
Or , Yahoo, real estate , click on "apartments" , enter san francisco etc etc etc
http://realestate.yahoo.com/California/San_Francisco/Apartments_for_rent/result.html;_ylt=AhgmYlGlZxeiuba__wHaG1QsGZgB?typeBak=rental&p=san+francisco%2C+CA&type=750007105&search=Search&priceLow=&priceHigh=&bedroomLow=&bathroomLow=
OR , if you do not make over $100K , look east , across the bay bridge , for places close to BART because you can't afford the parking bills in SF if you don't make 6 figures ( unless you skip renting an apt !)

There are several places to check on the SF State website here:
http://www.sfsu.edu/~housing/offcampus/rentals.htm
And affordable? Depends how much you make. Average is $1500/mo. for a one bedroom.

How much money do you have?
Housing in SF is some of the highest in the nation.
sfgate.com and craigslist.com is a starting point, but you may have to set your sights elsewhere
