You can take the Commuter Rail to Plymouth from South Station in Boston, or a bus if you wanted to go further to the cape. If you rent a car it might be easier once you are at those places, since there isn't too many options for getting around the Cape or Plymouth areas. Car will take about an hour and 15 minutes from Boston to Plymouth.
As an update: Although Hank seems to love to criticize, I think I DID mention you would then need a car to travel around Plymouth, and there would be no other options to get around that area. I hope that was not unclear in my original post. Cheers!

There is a commuter rail you can connect to that will get you to Plymouth via Boston. It's the Kingston/Plymouth line and to get there, you could hop on any T (train) station in Boston that's connected to the Braintree T stop red line that will take you the commuter rail, which is the purple line.

But what I don't like about the train is having to rely on the schedule and being limited to spending time where you want to be. I really do think the best way to get there is by car. If you get there by car, you would take these directions:
1. Hop onto 93 South from Boston.
2. 93 South will split into two routes, go to the one that's route 3 south.
3. Continue onto route 3 south for 45 minutes.
4. Get off at exit 6A and go straight. You'll end up bearing right at this exit. You'll go through one set of lights. When you get to your 2nd set of lights, take a right and you're on Court Street, the heart of Plymouth. Plimoth Plantation is off this street and Plymouth Rock and the Mayflower are near where you are.
It takes roughly 45 minutes to get from Boston to Plymouth if you don't hit traffic, which can be unpredictable in Massachusetts except for the more obvious times like weekdays at 7am and 5pm. The weekends really, really suck though because of tourist traffic headed to Cape Cod, which is next to Plymouth.
I'm gonna have to say again, that the best method really is driving because by train, it will take far longer and when you get to Plymouth, you'll need transportation. There's really no form of transportation in the area. However, word of warning: parking sucks so find a public parking lot when available and make sure to get your validation ticket. The meter maids are like hawks and they'll ticket you no sooner than the instant your ticket expires for your allotted time limit.

I would probably recommend taking the Plymouth and Brockton bus to Plymouth. They run from South Station to Plymouth and then you can take public transportation from there. They offer several round trips per day so you'll have ample time to explore everything in Plymouth. I included the website below to help you. ShouldBeW...does not mention that the train goes only to Cordage Park Station in north Plymouth, about 2 miles from the historic area downtown and about 5 or 6 from Plimouth Plantation. I do not know if there are busses from the train station. There are only 4 daily trains each way.
