Officially, SE is not an acronym, but simply a designation code for base-model (entry-level) YJ and TJ Wranglers. It typically came with an inline 4-cylinder engine and very few factory options.

Because it always signifies a basic, entry-level Wrangler, many people assign their own meaning, such as "Small Engine" or "Sans Everything" or some of the other acronyms listed in other answers here. These are unofficial interpretations however.

For the YJ's (87-95 model years, square headlights), the SE was sometimes the entry-level Wrangler. For some model years, the S was the entry-level and the SE was a step up, although still very few options offered. Occasionally a 6-cyl SE was offered during the YJ years.

For the TJ's (1997-2006 model years, round headlights), SE is the entry-level Jeep. They all had inline 4-cylinder engines and very few options.

By comparison, the Islander, Laredo, Renegade, Rio Grande, Rubicon, Sahara, Sport, and X, are all higher-priced, more-option Wrangler models.

Its just the package model. If you look it up on the internet it will show what options are on that model, and what options are available.
