When God is described as not being the author of confusion, it is in regards to how he should be followed and worshipped.
The Bible is not confusing and neither are God's commandments. When man gets involved and starts to change God's original plans and commandments, it is man that is causing the confusion, not God.

The Tower of Babel is described in Genesis chapter 11, verses 1-9. After the Flood, God commanded humanity to "increase in number and fill the earth" (Genesis 9:1). The result was that people congregated with other people who spoke the same language - and then went and settled in other parts of the world (Genesis 11:8-9). God confused the languages at the Tower of Babel to enforce His command for humanity to spread throughout the entire world.

Some theologians believe that they were building a tower to invade heaven and God felt threatened by it. God was afraid that the men would overrun heaven and take over from God.
This is more plausable than the Sunday school interpretation which says that God was punishing them for disobedience. If God was worried about disobedience he would't be worried that nothing is impossible for them. The chapter does not mention disobedience. God clearly felt that the men were too powerful and he wanted to take them down a peg.

At that time mankind spoke one language, because of what happened during the flood, man decided to build a tower, so high that, should a flood happen again, it would stand up out of the water. Man was not becoming many and filling the earth, man was staying in one place, so God decided to change mankind into speaking many different languages, so that man would spread out and fill the earth, Genesis chapters 8- 9 10
