Employment for a charity, nonprofit, or for-profit business does not effect deductions for commuting expenses. Commuting to your regular place of employment is never deductible.

The short answer is no, you cannot deduct commuting expenses to/from your main job. There are a few exceptions. If you voluntarily use your car to do charity work at a qualified non-profit organization you can deduct 14 cents/mile for doing work for the non-profit in 2006. IRS Publication 463 covers these transportation expenses and Publication 526 covers charitable contributions.

No, commuting expenses are not deductible. Tax rules when you work for a non-profit are no different than working for any other company.
