Square boxes are easier to make than round ones. Also, it would be stupid to put a round pizza in a round box. Doing so would make it harder for the person to get the pizza out (no spaces around the pizza's edge to lift it out).

By using a square box, not only can a round pizza be put in it but also a sicilian (square) pizza. The overhead for the pizza shop would be higher and they would need a lot more storage space if they had to accomodate room for round boxes and square ones.
