In my experience it's the first flight in the morning generally requiring a 4 or 5 a.m. check in. Red eye refers to the state of the entire body when you'd rather be sleeping.

because of the hours, is generally when people sleep, so it gets the name from having bloodshot tired eyes, therefore, the name redeye, and I think brown eye was already taken.
