you take thyroid meds in the morning because they want you to follow your DIURNAL Rhythm, it is because it is in the morning that normally the your body becomes active or starting to be active, because of that release of hormones of your thyroid gland and also other glands start to increase and eventually peaks at the middle of the day and settles down towards the night. It is because hormones work by a negative feedback mechanism. This means the body senses that when the thyroid hormones go down it signals the thyroid glands to produce more hormones. And since levels normally go down during the night, the body responds by starting to produce more again in the morning, if thyroid medications are taken during other times, the body will sense that the hormone levels are high all the time and will not signal the thyroid gland to produce more, hence it shrinks or atrophies, and the thyroid glands will decrease in their normal functioning, therefore thyroid meds are taken in the morning to mimic and maintain the normal functioning of the thyroid glands.

Food and supplements interacts with the absorption of thyroid medication, so usually you are told to take it when you wake up 1 hour before eat. Certain items you should not eat within 4 hours of thyroid medication.
Some people take it at night, but need to wait 3 hours after their last meal. For some it affects their sleep so morning is usually better.
