I like to put my chocolate protein shake in the microwave for 30 seconds so it tastes like a hot chocolate. Is this ruining the proteins at all? Would heating on the stove be okay?

you don't want to directly heat whey. the protein structures are very fragile and can easily be damaged by heat. it's best to heat the liquid then mix in the whey after. there's no problem cooking with soy or egg white protein powders.

Microwaving has been known to alter the structure of foods. Changing some amino acids into known carcinogens. Structures of molecules are torn apart, molecules are forcefully deformed, called structural isomerism, and thus become impaired in quality.

Not so's you'd notice. Of course, if your diet is so poor that you need protein supplements, this is the least of your problems.
