When people say "wow you are looking good"?
It does not necessarily mean you are good looking I guess?

It means that you are looking particularly radiant. This may be because you are looking very smart and well groomed and the person wants to compliment you on what your outfit does for you, or because you are looking glowing and healthy and it is a pleasure to see you looking so well.
It is not a comment on whether or not you are good looking: it is a comment on how you are looking on this particular occasion compared to your normal appearance. So, if someone has said this to you -- keep it up! You're winning!

It can mean either:
(a) you are good looking
(b) you are dressed very smartly or your hair is nicely done
or (c) you look well/healthy.
Only context will tell which one is meant.
