Gore does seem the popular pick, but I'm a big believer in Rudi Johnson. Very reliable, productive producer.
This comes down to risk tolerance.
Gore has a long storied injury history, including double shoulder surgery two years ago, and torn ACLs in both knees at Miami. He was dinged some last year too.
The other troubling part of Gore is the loss of Norv Turner. He did a lot to open up that offense and showcase Gore. Who is to say whether that trend will continue.
Rudi is steady, injury free and in a scheme that gives him the rock lots. His main downside is facing division opponents that are good against the run, and he doesn't catch the ball much.
Again, the choice is yours, based on risk. I wouldn't hesitate to keep Rudi, but I favor consistency over upside with risk.

Gore.
Rudi Johnson plays in a much tougher division against the run. He only had five 100-yard games last year, and four of those games were against non-division opponents. In Johnson's favor is that he scored TDs in 10 games, while Gore only scored in 7 games. And since San Fran doesn't have many other offensive weapons, while Gore will get his carries every week, opposing teams might key off on him this season.
Cincinnati has to play twice against the #2 and #3 rushing defenses from last year (Baltimore and Pittsburgh). San Fran gets to play the #22 and #31 rushing defenses twice (Seattle and St. Louis.) Without going further in-depth about their schedules' respective toughness, it's a safe bet that Johnson will have a rougher road than Gore.
Go with Gore.

Frank Gore is popular only because he was one of the few weapons that kept San Fran from being held winless. He had one good season and everyone jumped on his bandwagon. hes just big and injury prone. Hes guarenteed yardage and receptions and thats about it.
Rudi is guaranteed yards and scores. He doesnt catch because there is no need for a RB to receive when you have TJ Houzsmanzadeh and CJ. I would mention Chris Henry, but hes out for a year. Rudi will get his yards and last year he had a few 70 yard games against division rivals Steelers and Ravens. Rudi is a powerhouse with quickness. He can run to the outside and break tackles. Hes not prone to injury and his weakness is receiving. But if CJ goes out, then Carson will have to throw a few screens. Id go with Rudi on this one, even though im a Steelers fan.

I'll be the voice of dissent here, in favor of Johnson. 1. Durability. Gore had double shoulder surgery before last season, and had devastating injuries to both knees in college. He's a huge injury risk, while Johnson has no durability issues. Even last year, Robinson came in for Gore when he ran into knee and ankle trouble. He bounced back, but it was "here we go again." 2. Proven offense. Yes, SF has come a long way, but Norv Turner is gone. Darrell Jackson is in, and Vernon Davis should be featured more. I think they will be more pass-heavy, and indeed limit or share Gore's touches. Plus, like you said, I think they will fall behind a lot and abandon the run. Cincy's offense is very capable, and Johnson is the key cog in it. They feed him all the carries he can handle, and their defense, when not behind bars, keeps it close. The only downside I see for Johnson is having to face Baltimore and Pittsburgh twice, each perennial run-stuffing teams. But, even then, Pittsburgh has fallen on hard times, and Johnson is still good for end zone plunges. I favor consistency and durability over flash. Yes, Gore is the "sexy" pick, but if he's not in the lineup in Week 12, what good is he? You've analyzed it well. Don't agonize over this. I think most owners wouldn't rip you for taking one over the other. They are both quite good.

def have to say Gore. Johnson will get 10-12 tds with 1300 rushing yards. however he plays pitt, balt twice a year. and he has a lot harder schedule.
gore plays st.louis, arizona, and seattle twice a year. the division is a joke on defense. Gore will rush for 1600 with 12 tds...also if you league counts receptions def keep gore he will catch 40 this year unless they draft a receiver
