I can't think of a physics reason.

I think people just think that red looks cool for a magnet. A beige or mauve magnet would do just as well.

because that the color they are painted, if you paint it blue it will still work.

The earliest magnets when iron based and iron when it oxidizes it forms rust which is red. Paint was applied to prevent oxidation and maybe they chose red so the rusted scratches through the paint would match.

It's only the color they paint the toy ones. Most aren't. Just look at the magnetic rubber on your refrigerator door.
