My favorite religious reference in a secular song is in Slip Sliding Away.... (Paul Simon)
"I know a man, he came from my hometown, he wore his passion for his woman like a thorny crown. He said 'Delores, I live in fear, my love for you is so overpowering I'm afraid that I will disappear'"
It's really beautiful word play and if you've ever known (or loved) anyone like that, it's head on.
My next favorite.... Does Amish Paradise Count as secular?

I see people living that one all the time, too.
Oh.Oh... Bob Dylan, God on Our Side. Straylight run's version was awesome, too.

Not a reference, but the underlying thought. I love the song "The Rose". Cry my heart out each time I hear it. It is an old one, a classic, not religious song, so most of you young people many not know it. It is about Love, but it has a more person meaning for me.
