First do 2006 taxes. you have to contact the irs to find out what the procedure is to do other year's taxes. There will be penalty fees and interest on any taxes that were due in the previous years. I believe it is a simple matter of getting certain forms to fill out, but your best bet is contacting the irs.

Each year has to be filed separately. And since they haven't filed you would need to file a 1040 for each year. But it is also possible that they didn't have enough income to have to file a tax return for any/all those years. I would probably try to figure out the 2003 year first, since if they are owed a refund they can still get that, but only if you file 2003 by 4/15/07. 2002 is too late to get a refund, but not if they owe taxes. You'll also need to do the same thing for a state return, if the state they live in has a state income tax.

They only have to file if their income met the filing requirements. Assuming they have to file, then you would need to file a Form 1040 for each year. You cannot file all years together. You would only file an amended return if a tax return was already filed, and there was an error that you needed to correct. These forms must be mailed in, and cannot be e-filed.

Did they have enough income in 2003, 2004 or 2005 to be required to file? If not, don't worry about those years. If they did, each one must be submitted separately, on the proper forms using the proper instructions - you can get forms and instructions at irs.gov - go to more forms and publications, then to previous years, then to the year you want, then to the form you need.
You can't just add multiple years together and file one return.
You can't file amendments for those years - since they didn't file those years, there's nothing to amend.

If she didn't need to file for 2003 - 2005, you need do nothing special. Just have her file her 2006 return. If she needed to file for those years she should prepare those returns and file them. Any refund prior to 2003 is lost forever and the deadline for claiming a refund from 2003 is April 17, 2007 or it will be lost as well.
