Why doesn't he appear in the later episodes?

He did appear in later episodes, just not so much. He was definitely back in season 9, since that was the final season. The last episode has him and Scully running off together in hiding, so NO , he was not killed off.

Well...not sure we'll know.... he and Scully took off and are in "hiding" or/and are presumed dead according to this:
As of the series finale, Mulder and Scully are "officially" presumed dead, and in hiding.

I think that he and scully went into hiding. Didnt CSM die?? Its been so long that I dont remember but I loved that show.
