I download SIDESTEP so I can run it on my computer. It is free and goes out to all the sites (including Expedia, Travelocity, and all the airlines). It then shows all the flights in price order. Their prices for the cheapest usually beat everyone elses. When you click to buy they send you to the site making the offer (like Expedia or American Airlines or whatever) for the actual purchase.

I'd recommend that you start by checking Orbitz, Travelocity, and Expedia. There's also Priceline, but they weird me out with the thing about "name your own price" because they don't tell you the flight times, or what airline it's on until after you buy the tickets (and their fares are usually more expensive anyway). Next, check the website of the airline that had the lowest fare, as sometimes the fares are actually lower directly from the airline than on the travel sites. Also, if either JetBlue or Southwest flies your route, check their websites, as they're not listed on travel sites and often have the lowest fares. Then buy the cheapest tickets you've found.

There are also various websites and software that claim to search multiple sites to find the lowest fares, but in my experience they don't work very well, and there's always a catch.

Check the website for the airlines. You can go through expedia or orbitz or travelocity, but they get paid a fee, actually, you will pay them a service charge. Thats how they make their money. And while they hold a block of seats that could save you money, they still get their service charge. Its built in to the cost of the ticket.
From the east coast, check with Continental, United, American, etc. You will have to change planes in either San Francisco or L.A. You can also check Hawaiian for flight from the west coast to Hawaii.
Also, airlines will have specials that could save you money.

The airline's website directly. You have to pay booking fees when you book on sites like Expedia and you will get tossed around between Expedia, Orbitz, etc. and the airline if you need to change your ticket or have any problems. Keep in mind, those travel websites are out to make a buck. You don't want to book through a middle man if you don't have to.
