Humans really do not understand what anything is in an absolute sense, all our understanding is just a game of creating names for things and describing the properties of things - yet we cannot even say what a single atom of matter is beyond calling it a structure composed of sub-atomic particles of matter... And when we ask what those are - the answers are more self referential. What is matter? No one knows even that... so I would say nothing has really ever been fully or completely explained. Or rather that everything is unexplained.

Many things. For example, take string-theoretic chern numbers. It is possible to define certain chern numbers of singular varieties with nice singularities. However, when you attempt to define these chern numbers using motivic integration or any other method, one encounters trouble when the discrepancy coefficients of the resolution of singularities are equal to -1. Why -1 discrepancies should present such a consistant problem is unknown, and would be interesting to explain.
