do i need to hook it up to the alt?
could i run it directly to the amp and charge it another way?
is there another way to charge it?

Running a second battery is never a good idea as it's just an added strain on the alternator. A cap is only good so far as the audio system isn't trying to pull too much from the electrical system.

If your total system power is more than 1000 watts RMS you will need to:

1. Upgrade the alternator to a high output alternator
2. Upgrade to a heavy duty deep cycle battery
3. Upgrade the "Big 3" - that is to replace the power wire between the battery and alternator and the ground strap.

Failure to do this will result in you replacing them anyway as the alternator will eventually fail.

The only "thing" which can charge a battery in a car is alternator.
Of course you can charge it via a battery charger plugged into a wall socket, when your car is not moving (unless you have a very long cord.)

Why do you need two? If you like guaranteed start ups, buy a new battery . Then buy a portable charger that can be charged in a regular AC outlet.

You could run a big fat cable from your battery to your trunk.
that's how I power my amps. I guess you can put another battery back there too, but why?

it needs to be wire in to the front battery
you can also use a battery isolator or battery relay
