My wife and I have different addresses in NYS. The address on my W2 is upstate but hers is in the city. Can we file jointly or must we file separately? Any references would be appreciated as well. Thanks.

You can use any address you want. It doesn't have to match your W-2.

Since your marriage is still in force, you would file jointly and itemize the cost of maintaining separate households. Both federal and state taxes are standardized by these states. A military couple for instance with one partner being stationed in Bumphuck, Egypt would still identify the serviceman or woman as a New York resident on active duty abroad and you would file as married, with or without dependent children. While the IRS is not noted for understanding employment circumstances other than you work so therefore you owe or are entitled to a refund. Do check into whether or not filing separately would be advantageous to you and by all means, consult a tax professional.

You can file jointly, but there's only a space for one address. Use whichever you want to, but any correspondence about the return, and the refund check if one is mailed, will go to that address.

If you have any refund, you can have it split between up to three different accounts for direct deposit.

If I were you I would file separately for the simple fact the IRS can be major Jerks when it comes to that kind of stuff also maybe you should try and call them and ask if it would be ok you'll be covering your butt in the long run
