You would take the subway from JFK to Battery Park in the lower end of Manhattan. Then you would board a ferry that will take you out to Liberty Island. No bus or train goes there.

Take the shuttle to Jamaica
Take the E train to the world trade centre site
Walk four blocks to Battery park
You can take the Ferry from there
