I've recently replaced the plugs, air filter, oxygen sensor, idle speed control motor; prior to that I replaced the fuel filter and fuel pump. Might it be the Throttle Position Sensor or egr valve? Where is the egr valve on an 88?

sounds like you have a cylinder misfire..when you changed the plugs why didn't you change the wires? Did you check the distributor cap and the rotor button..Have someone check the wires with a test light...see which cylinder is misfiring and start from there...If the ignition system is OK..have you had computer san ran on jeep...email me back..with more information

In 88 They Had A Ballast Resistor In the System Get A New 1 (usually under $3) They will cause alot of headaches. Did You Change your Wires, Cap, Rotor? Maybe Run a Compression check(Headgasket,Hole in piston,Bad Valve)?

Does it idle real nice, but break up at highway speeds?
I had the same exact problem with the same year/model.
It has a 4.0 litre? If so, the ballast resistor is bad. Replace that & it will be like night & day.
