I know sorry is "Gomen Nasai" and rice is "gohan" but I'm unsure of the sentance structure.

i don't think "gomen nasai" would be used but more "shitsurei desu ga.. gohan ga arimasen"
I think that "gohan ja nai" would be "it's not rice". informally you could say "gohan ga nai n desu ga.."

If you say that when you have a meal with Japanese...
"Gohan ga nakute gomen ne" is friendly.
"Gohan ga nakute gomen nasai" is polite
"Gohan ga nakute sumimasen" is formal.
