There are a few differences. The most important being under hood. Some shock tower changes and coolant plumbing routes were modified so the engine bay could accomodate the 5.4 in the Shelby GT500. Inside the car, the 2007 has seat warmers and an internal trunk release button that the 2006 model didn't have. Also, for the shaker sound system, the 2007 has an input jack for an mp3 player that wasn't available before. For 2008, Ford will be offering HID headlamps as an option as well as an upgraded interior lighting option.

I don't think that there are any major changes, just trim differences. Ford just debuted the new Shelby GT500KR at the NY auto show.
