It could be you are allergic to one or more of the ingredients that may be added to the apple juice that you are drinking.
Trying either some brand of pure or organic apple juice or try some real apple cider (from an orchard) or simply avoid apple juice.

I have the opposite problem! When I drink a lot of orange juice in the course of 3 days I break out in mouth sores; apple juice has not bad effects. I always throught it was the acid, too.

You could still be allergic to apples but not reacting from smaller doses (i.e. eating an apple). Drinking apple juice = super concentration of apples = noticeable reaction. Also, make sure the juice you drink does not contain corn syrup, commonly found in apple juice but not in orange juice. If so, you may have an allergy/intolerance to that.
Or you could suffer from fructose malabsorption or intolerance (similar to lactose intolerance). Since the fructose content in apple juice is quite a bit higher than orange juice, you'll notice it more then.

It probably hasn't got anything to do with the acid content of either beverage.
I suppose you would have mentioned it, but are you by chance allergic to apples? If not, what about pears? Some juice manufacturers use quite alot of pear juice in their other fruit juices...pear juice is fairly neutral in flavor and takes on the flavors of what it's mixed with.
Or perhaps the apple juice you're drinking contains sulfites. Many people are at least mildly allergic to those.

Kind of weird. Just drink oj then. Apple juice might have a different chemistry that effects you not just the acid. I dont know for sure.

You probably arn't drinking ALL Natural Organic Apple juice.
Try going to an organic store and get 100% pur organic Apple juice.
If that doesn't work go see your doctor.

maybe your system cnt absorb acid from apple as easily as with orange....apple juice is not recommended even for babies bec. it blocks the body from absorbing certain minerals that is essential for body growth

apples are known to have chemicals in them that oranges dont, and this chemical can cause heartburn to people who arent immune to it. you should talk to a doctor about this
