the catholic church will be different than most denominations no matter who does what.... they follow a whole different set of men's rules

The difference between Catholic (catholic means universal) and Protestant and Anabaptist groups arose during the Reformation, way before Pope John Paul II was born, let alone became Pope. The Roman Catholics were defined from Constantine onwards.
Perhaps the direction the Catholic church took once he was Pope would have different if he had never become Catholic, but certainly the infrastructure would be the same.
