I just can't believe it means brother, because in some anime's I watch the girl who calls the guy nii-san seems to like him in a boyfriend - girlfriend kind of way.

Nii-san is for older brother. It can also be used as a term of loving respect to a male who is older than you and in an age where he could still be your "brother".

Yes, nii-san means brother, but in Chinese and Japanese culture, we call someone who's a bit older than us "older brother" even if we aren't related. It's the same for "Grandpa, Grandma,Auntie, Uncle, sister, brother"
