Think about these two scriptures, "The heart is deceitful above all things and beyond cure. Who can understand it?"Jeremiah 17:8-10 and "There is a way that seems right to a man, but in the end it leads to death."Proverbs 14:11-13.
From these two scriptures I would suggest that you do not rely on your heart or your mind to know if Jesus is "in your heart". So what then, what can you use to be sure.
THE BIBLE. Read 1 John and test to see if you are in the faith. The bible should be your authority if you are a true Christian. What does the bible say about your salvation? There are clear questions from 1 John you can ask yourself to test if you are truly saved.
Sure going to church and fellowship and prayer and a love for Christ and a love for the lost are all good signs. But there are those who exhibit those qualities out of their own personal desire to appear to be a "Christian", not out of obedience or reverence of our Lord and His sacrifice.
Please test test test your faith using the bible as your gauge to see if you are saved. I'll pray for you.

That's actually a good question! Are you confused about determining the difference between heart and mind? If you're a true Christian, it's definitely in your heart, as God has entered it and made you His. If you aren't saved, then you are using your mind, and fooling yourself into thinking it's in your heart. It's all about faith, I guess. And it's true (as another answerer stated above), that faith goes above and beyond our human capacity. We DO go through times when we doubt, but those are the times when God is calling us to read, pray, and meditate on the Word more. I hope this answers your question. It's like a river flowing through your body and there is no explanation for it. Christ is the topic of every thought and every feeling. He is your first thought; He is your last thought and He works in your life as a peaceful friend who guides you correctly every time. He gets a parking spot when there shouldn't be a parking spot. Things happen that cannot be explained. I asked to be shown great and mighty things because the Bible says, "Call on Me and I will show you great and mighty things." At 3:00 a.m. one morning a masculine voice said "Get up and see the wonders of God." I went outside and at the top of the hill was a great glowing light like a large moon but much brighter. It stayed for a minute and vanished. It took 2 months for my prayer to be answered so remember to wait on the Lord. I could tell you many things.
I remember years ago I prayed for God to strengthen my faith and He will when you ask Him. We don't receive, because we don't ask.

So He's in you Metaphorically and Mindfully
Like Mark says MK 12 :30 Love Him with all your heart soul mind strength....
Read and really get the understanding of His Word

It's not in your mind. Logically, it doesn't make sense. Any Christian will tell you that it doesn't logically make sense to the human mind. If you believe in Christ as your Savior, then it is because of the Holy Spirit (1 Cor 12:3). You accept the free gift of salvation through the death and resurrection of Christ (which we celebrate next week), and you do so on faith.

I think that you are probably in the middle of questioning your faith. That is normal. I think the best way for me to describe the difference is when He is really in the heart you are overwhelmed with such happiness and so many more positive emotions that you thought that you could have. I think it should be in both.
But faith goes beyond our intellect. It is higher then our minds...so if you believe in Jesus even when all the things don't add up for your mind then you know you are acting on faith. This is what Jesus asked of us.
He said to Thomas, you have believed because you have seen...blessed are those who have not seen and still believe.

Honestly if he's in your heart you wouldn't have to ask this question. Sounds like you're doubting your faith. Which is normal as we go through life. But keep the faith and pray a lot you'll find the right answer.
