How do I convert an HD video without messing up the audio/video sync?

I use 3g Converter in order to convert .avi files to my ipod. However, HD videos always end up with an audio/video sync problem. Is there any way to fix this?

(My videos aren't from DVD's, they're downloaded. If anyone is familiar with Korean dramas and downloading, I use clubbox to download high-quality videos, so about 700MB for a 1-hour video.)
