As for the mechanics of it working... same as any subway system. You buy a card at the station for the turn-styles. The system is overall pretty good if you are staying in the city area. It does not have great coverage.

From downtown, you can get to all the things you mentioned. The malls at Buckhead are accessible from the North/South line. There are actually two lines, and depending on where in Buckhead you ultimately go means which train you want to be on. The line for North Springs hits the strip in Buckhead. This comes out on Peachtree Road just south of Lennox/Phipps. This is the most central access to Buckhead shoping, bars, and restaurants. The Lennox station is closer to Lennox mall, but further from Phipps and the rest of Buckhead. It is off the line that goes to Doraville.

Zoo Atlanta is not on the train line, you would have to take a bus to get there. Not a big deal, just a transfer. According to MARTA website, get off at the 5 Points exit (all trains go there) and take bus route #97.

Coca-Cola museum (Work of Coca-Cola is official name) is off the 5 points station, as is Undergroun Atlanta. The MARTA website is good for listing some attractions and what station to get off at. The system overall is not too crowded. For big events, or during the work rush hour it will be for people going into the city. Otherwise it is not bad at all. Have fun

Buckhead Malls Lenox Station on Northbound train to Doraville from downtown.

Once at Lenox Station you can ride a free shuttle "BUC" around to buckhead bars and malls (Lenox Square, Phipps Plaza)
