If you were asking someone what it would cost to purchase it, you would say "What is the price of that stuffed animal?" If you were asking what someone paid for it you would say "What was the cost of that stuffed stuffed animall?" This would be swapped with that depending on if you were holding "this" or pointing to "that". Normally it's considered inappropriate to ask someone what they paid for something. The stuffed animal isn't a she.

First of all, a stuffed animal would be referred to as 'it' regardless of its gender!
And secondly, the verb 'to cost' in the present tense (3rd singular form) is 'costs', so: "Today, it costs five dollars."
But in the past tense, 3rd singular form is 'cost', so: "Yesterday, It cost five dollars."
