Currently I have H1B and my company is willing to refile one more time. Could we apply for Green Card status instead or do we have to re-apply for H1B and wait another 3 years?

Yes you can do that and it is called Employment based immigration. How ever the picture is not rosy at this time as the wait times for getting a green card is around 4-12 yrs. Remember that once your 6 yr H1B process is over, you will not be eligible for H1B extension again unless you have a GC application pending.
