Because God does not suspend the laws of physics for Christians.
EDIT:
Ok, normally I don't mind a thumbs down, but I'm reeeaaallly curious about the reason for this thumbs down, does someone disagree with me saying that the laws of physics aren't suspended for Christians?

1. The lightning rod is for the building; not the church (people).
2. People may not pray for the building currently each time the storm arises.

As a kid, when people would express their disgust when another kid ate off the ground, one might hear this reply...
"God made dirt and dirt don't hurt."
It would be worth pointing out that God made many things that do hurt- such as lightning. Lightning will strike, and there's no reason that a church would be exempted from the laws of nature.

Because lightning can strike churches. Wow. that one was easy. Plus the true church is not the building but the community of believers IN Christ. (aka the People)

Lack of faith?
Friction causes lightening - not God. Or, Thor does. Or Zeus. But not the Christian's God.
