In the book of John, Jesus and His disciples encounter a man who was blind from birth. His disciples want to know who sinned, that this man was born blind. Jesus told them he was not born blind due to sin, but so that God could be glorified through him. Then Jesus healed him.
Obviously not everybody gets healed, and Jesus isn't walking the earth in the flesh today. But many handicapped people bring glory to God by offering the gifts they have to the world. EVERYBODY has something to offer.
As for a baby conceived through rape, does it not have the same potential as a baby conceived any other way? In the story of Joseph in Genesis, Joseph tells his brothers that God has taken the evil they have done to him (selling him into slavery and faking his death) and turned it into something good (preservation of the lives of his family during a time of famine). Because of people's free will, bad things happen. God is still able to create beauty from the ashes of people's mistakes.
As for hermaphrodites and the rest, I don't know exactly why God allows biological anomalies like that, and we don't know the exact science behind what causes them, but we have created FOR OURSELVES a polluted world that precipitates a whole host of problems, so I don't believe we can automatically point the finger at God. He can create perfection; that doesn't mean we can't screw it up. He gives us free will.

All children are conceived through the actions of their parents. God has set in motion a "law" that when physical conception occurs, spiritual life also results. Whether that conception is planned, an accident, a rape, or inside a laboratory test tube, physical conception results in spiritual life.
About the question of birth defects: one of the consequences of sin being allowed into the earth by the first humans was that the physical body no longer operates at peak perfection. Defects can occur, genes can fail to split or join properly, and those defects can be passed to other generations. The results of those defects are the situations you have listed. They were not created by God, but are the results of man's decision to rebel against God.

Look, you're overthinking this--God created the first humans, the rest of us are descended from them. A sexual encounter between a man & a woman whether consensual or not is what creates a baby. Babies are a blessing, why blame the baby for something it cannot help? Mankind was created to be perfect, Adam's sin brought all kinds of evil into the world, including birth defects, which were not God's design.

You asked a lot of questions, not one question. The answers to them all are probably out of the scope of Yahoo Answers.
To simplify- GOD did create the baby because satan can't create anything. I believe that the life of the baby IS a blessing. Of course I do not mean to say there won't be suffering on the part of the mother and child.
Your real questions is "Why is there suffering in the world?"
The answer is free will. We can choose good or evil.
It is too early for us to try to judge because we don't have the whole story. GOD is allowing evil and suffering to continue FOR NOW. At the time GOD decides, He will bring this age to a close and evil and suffering will cease.
Then GOD will show us all of human history. Those who accept Christ will see that their sins are paid for with Jesus' blood. Those who rejected Christ will pay for their own sins in the lake of fire. Nobody will "get away with anything." All sin will be paid for.
Jesus said that the last will be first. So the baby you mentioned will get a great reward in GOD's kingdom to make up for the suffering.
When we see the whole story, it will all make sense. Then every knee will bow and every tongue will confess that Jesus is LORD to the glory of GOD the Father.

Are you a christian? if you are, read Romans 12:28. Also, i think that babies are the result of having sex. Therefore, even though you were unwilling to have sex, another person's bad choice has given you the burden. I say this because God is impartial. The odds of becoming pregnant from a rape are exactly the same as those who are married and wanting children. Also, while God's will should be manifest in what happens to us in our daily lives, we must also realize that people make decisions and that these decisions do not strictly impact us, but also impact all those around us.

Your question is very thought provoking.
My Aunt is the product of rape and she is a gift from God. She has helped and ministered to so many hurting people. She's an example of God's grace. She was conceived through rape, but God turned that around and made her a vessel that has reached so many souls for him. The Bible says that all things work together for the good of him who love God and who are the called according to his purpose.
Also, rape is just another sin just like fornication and adultery is. And there have been so many babies born from fornication and adultery. It's all sin. But God can still use those babies for a greater purpose. God is not limited by our foolishness. He's greater, bigger and more powerful than any sin. That's why he whipped sin's consequences in a bud when Jesus died on the cross and rose again. It's just that Satan is still trying to kill, steal and destroy as many as he can. He doesn't realize that in the end, after all rapes, molestations, murders, fornications, etc. GOD WINS.
Also, in the Bible, when David killed Bathsheba's husband after committing adultery with her, God still used their future son Solomon. And Jesus came through the lineage of David, despite what he did.
So, God is not limited by us mere mortals.

God is the creator of all life, no matter the way it is brought on, people are the ones that make the act of giving life sinful, not God. The rapest is doing an extreme evil, but the created one is not at fault, it is still and will always be a child of God.
God creates all to be who they are and what their mission is in life. It is still a sign of God's love.
We dont question the pain, but the love felt for that baby, with or without defect is so intense that it is only from God that this gift comes.
The problem with people who are so filled with hate, like yourself, is that you fail to see the beauty in the love that is shared. Only those who suffer from this loss know this.
I am speaking from personal experience and also from the Christian aspect.
So dont just say things because your heart is incapable of feeling this, because you will never know or understand.

There is no god. There is no satan. There is only biology. Evil intent and action can still bring about conception. The sperm doesn't know the circumstances of its uniting with the ovum. Defective or deformed embryos and babies are errors in the biological mechanisms of development. They cannot be influenced by thoughts or non-existent deities.
Stop trying to explain these things in spritual terms -- all you end up with is contorted thinking and superstitious nonsense.

My neighbor is a rape child and he lives totally for himself yet he is capable of loving, of being a child of God. When he can forget/trust that his own well being dosen't depend on only his actions. The same goes for any person. Love is about giving to others, not about who ones father is. God created Adam, Eve, and Jesus; everyone else is the product of sex between one man and one woman, who are imperfect thus so too are their off spring. Do you know that Dogs are influenced by every male who fertilizes the egg? Not so with humans, we only require one egg and one sperm, even to make twins and other abnormalties.

Who said we could not create? We "create" everyday. Procreation is a commandment from God and a gift from God. We create the the bodies (through a gift God has allowed us), God creates the spirits for those bodies. A "rape baby" is created by humans, and the spirit is placed in the body by God. The screw ups in childbirth are a side effect of our humanness and imperfections. The spirit placed in those bodies is intrinsically perfect.
