They have deal with airlines and buy the tickets cheap. And the airlines make this deal with them because it's a guaranteed sale of x amount of tickets for the airline. What the travel agencies then do is offer the tickets at a lower rate than the airlines but higher rate then they bought it... and the difference is there profit.

They also make profits with the items sold in shops. When in an organized travel, the guide will lead customers to expensive store so that they can buy things. The stores pay the travel agency so that they bring them customers.

Travel agencies get a special discount from Airlines and hotels whereas if you want a discount, they won't give it to you. Some agencies get special deals from some airlines and then redirect your route to your destination at really low prices beneficial to all parties concerned.
