Shorts are not allowed. Hence the question re: a kilt.

Yes, a kilt would be appropriate when visiting churches or attending services. Just be sure that your kilt is "traditional" and long enough (no mini kilts, please). Kilts may be paired with a collared shirt for church services. Roman weather is quite warm in summer so light pants, capris, or long shorts are recommended. Granted, shorts seems to be only on the tourists, so if you want to blend in, go for trousers.

There is no situation in which you cannot wear a kilt. You can wear it casually, with a normal t-shirt, or to church- for church just make sure you wear a dress shirt, tie, and jacket with it, and it will be perfectly acceptable. In Europe especially, because they are more kilt-savvy than the US. Here, people just think they're skirts for gay guys.

Why not wear shorts? Kilts would be fine, except that you may meet some people who want to look and see if you are wearing undies.

Depends if you're in Scottland or not. I'd think no, a long skirt if you're a girl, or pants if you're a boy. Wear a loose fit, like linen or cotton.
