When i started my job i was an independent contractor where they were not taking taxes out but then i became and employee. How do i file the 1099 and the W-2 and what is the best site to do this on? Will these be filed together? In the past i always filed my taxex online with turbotax, taxact or something like that but i didnt know if i could do that again with the 1099 now included. The 1099 stuff is new to me and i really need some help on how to do this?

You don't file the 1099 or the W-2. You file a 1040 showing your W-2 income and your 1099 income. You will need a Schedule C and Schedule SE for the income shown on the 1099. Because you have to ask 3 weeks before the filing deadline, I strongly recommend finding a good CPA ASAP. After they teach you how to keep proper records as an independent contractor, you can decide if using their service ever year is worth the money.

I REALLY enjoy http://www.freetaxusa.com/ . They do your state for free, and your federal for $10. It is a VERY detailed site, and explains every question you could have. To answer your question, they do file it all together (1099, W-2, etc...). They will even check to see if you will get more itemizing or doing the standard deduction.
