There is a regional difference even in Standard German, the Southerners would say "weil wir in die Schule gehen wollten", the Northerners would prefer "... zur Schule..." Both are correct.

"Weil wir zur Schule gehen wollten." if you mean going to school like learning and stuff.
"Weil wir in die Schule gehen wollten." if you're more talking about the builiding. Like you forgot something in school and want to get it back.
