I think you are reading too deep into it. He means just that. She is not super model beautiful. She is beautiful in her own way.

Some guys are more attracted to the less super-model resembling girls. I'm like this, in that I don't like the generic, barbie girls. Girls that can pull off being sexy without seeming like they're trying to sell themselves are rare and incredibly sought-after.
