The reason is because not all fat is subcutaneous (below the skin). Some of it is between the muscle cells and can make the muscles appear larger. As body fat levels increase or decrease, fat cells everywhere grow or shrink.
The skinfold caliper test assumes that more subcutaneous fat also means more fat everywhere else.
Although it is not as accurate as the buoyancy test, it is close enough for practical purposes.

When calipers measure the skin fold, it's measuring the thickness of fat underneath the skin. And while this can vary somewhat by person, it's a fairly accurate way to determine body fat. Bodybuilders store fat in the same way as non-bodybuilders. Check out the link below to try the circumference method. The buoyancy method is ultimately the most accurate, but the results are usually almost always in line with the caliper & circumference methods. Hope this helps.
